This paper is rough because many of the things that it seems like you could annotate to are 'response to' terms which you can't annotate. VanA is, in fact, a ligase, but there are no experiments here in the paper that show that. You need to find the primary source paper that shows the function of this protein. Try googling your GO term and the name of your protein and I you'll be set. Good luck!
