Some strains aren't sequenced fully, and other strains are simply laboratory-specific derivatives of existing strains. They state specifically that SH1000 was used, and this annotation is on strain USA300. From looking at http://www.uniprot.org/taxonomy/93061, I think I would accept the proteins of "Staphylococcus aureus (strain NCTC 8325)" for any that the paper says come from SH1000. So, fig 3 is on a mutant of the sigB protein, not rsbU which is annotated. The paper seems to be stating that the phenotype mutations seen in the rsbu mutant are a result of sigB mutation- read the last sentence of the Introduction section. Also, the GO term won't be accepted, it's much too broad. Look at the CHILDREN of http://www.ebi.ac.uk/QuickGO/GTerm?id=GO:0042710 (note that we require you to supply the most specific term in order to get points).
