Usually the annotations would be made to cell death or child terms. There are lots of different type of cell deaths, see child terms and yes these are defined by specific assays. I would not annotate to 'apoptosis' for example unless at least one measure of apoptosis had been used, even if the author says this is apoptosis, because it might not be. Apoptosis ontology is currently under review, wikipedia has a bit of a summary on this, but experiments often will include a TUNEL assay, checking for DNA fragmentation, caspase activation. In PMID:7538907. the beta gal stained cells have the FADD gene overexpressed, these cells on the left do have a different morphology to the unstained cells, whereas on the left the cells all look similar, as these were neg controls. On the left the cells have rounded up and are much smaller than the unstained cells. So I would probably agree with cell death, the authors do say the nuclei have appropriate changes in morphology, but there are no assays to confirm the mechanism involved, and I don't think this is enough to confirm apoptosis (even though the authors would go with apoptosis)."
