Based on my notes and figure it tells me that the evidence code that should be used is ISA because the ermTR gene is aligned with the ermA gene with the nucleotide sequence so that means I should have my with/from with the uniport ID: Q2XU33. This ID is for the ermA gene that the ermTR gene is aligned with. I could have used the ISO if I focused on the ermAM gene which is brought up in the PCR sequencing experiments. But in this annotation I am focusing on the ermTR gene.

The reference describes sequence orthology between Streptococcus pyogenes and Streptococcus pneumoniae. But because the data is a percent comparison to another organisms known function, the annotation requires a with/from field referring to the known gene function.

So, when I look up your "match" protein (http://www.ebi.ac.uk/QuickGO/GProtein?ac=Q2XU33), there aren't any manual annotations, only IEA (electronic ones). You need your "match" protein (Q2XU33) to have an annotation to GO:0031167 rRNA methylation in order for this one to be accepted. The good news is if you make this, then they will both count!
