The figures cited (2d-f and S16) use tryptophan, which is definitely an amino acid. So "amino acid" GO terms would be more specific than "organic acid" and would be correct. However, better still might be "regulation of dipeptide transport" since in the text they say they supply Trp as a dipeptide. I suppose there is some question of whether these figures do show "transport" of the didpeptide. I think figure S16a shows "amino acid homeostasis" at least.

I disagree, I beleive there is enough evidence to make that conclusion. However i disagree with both of you in finding the appropriate go term. I beleive the appropriate go term should just be regulation of organic acid transport.

The fact that a deficiency of Ace2 causes impairment of trp homeostasis isn't enough evidnece to conclude that Ace is a negative regulator of organic acid transport. I think "regulation of amino acid transport" is a better GO term.
