Sorry, i should have added that the sequence alignment are orthologs of Nlgn1 between other species that are being compared to the xenopus Nlgn1 protein sequence.

I am not sure what you mean. The experimental evidence in the paper uses the xenopus Nlgn1 protein. However in figure1A the xenopus protein sequence is compared against other mammals that have similar sequence domains. Therefore the GO terms annotated to xenopus can be annotated to the other species seen in figure 1A based on sequence alignment.

The annotation is valid, but the same protein was used multiple times with different go terms.

Team:Polymerase Chain Re-awesome: This is not a valid challenge. The same protein can have multiple functions, be involved in multiple biological processes. As long as there is experimental evidence and the particular paper provides evidence for the gene product, the annotation is valid
