The term "macromolecule methylation" is more appropriate for the paper at hand. Because the paper discusses the attachment of a methyl residue (in the form of dUMP) to a biological macromolecule (NADPH-ThyX), methylation, by itself does not describe the interplay between the different substrates and the flavin cofactor (a main focus of the paper). Information regarding attachment of methyl residue to a biological macromolecule was found in the section titled "Kinetics of dUMP binding and flavin reduction in NADPH-bound ThyX" on page 5.

This should be a direct annotation made onto the Paramecium bursaria Chlorella virus-1 and then transfer annotated to Phage TsarBomba (A Uniprot ID you can use: P31118).

This should be a transfer annotation using the SEA-PHAGES GO Ref (GO_REF 0000100) and ISS or IGC as the evidence code and the protein of interest's Uniprot ID(s) in the with/from field. Then you should have all of the information in this annotation put in the notes, including the PMID and your justification.
