GO:0042787 or "protein ubiquitination involved in ubiquitin-dependent protein catabolic process" is a better GO term than "GO:2000060." There is no positive regulation occurring as positive regulation implies a transcription factor is being used. The same figure information in notes can be used.

So, "regulation" in the Gene Ontology (GO) is usually defined as "Any process that modulates the frequency, rate or extent of X". This term means the protein they're annotating increases ubiquitination, but it isn't actually directly responsible for the ubiquitination. This is one of those cases where the GO definition of a word ("regulation") isn't exactly a strict genetic definition. Make sure you carefully read all parts of the GO term definition. However, I'm happy to see you're challenging, so keep it up! :)
